1 湿地动物分类进化研究
依托中国科学院昆明动物研究所丰富的馆藏标本，采用形态与分子手段相结合的方法对我国淡水鱼类、两栖类、鸟类、底栖动物、浮游动物的一些重要类群进行系统分类、系统发育、谱系地理研究。
2 珍稀土著鱼类生态与保育研究
依托“中国科学院昆明动物研究所珍稀鱼类保育研究基地”，开展珍稀土著鱼类的驯养繁殖研究。基地包括大板桥基地和澄江基地，占地30余亩，建有池塘80余口。基地是云南省首家获得《中华人民共和国水生野生动物驯养繁殖许可证》和《中华人民共和国水生野生动物经营利用许可证》的科研单位。2007年滇池金线鲃人工繁殖成功，2009年抚仙金线鲃、软鳍新光唇鱼人工繁殖成功，目前饲养云南珍稀土著鱼类30余种，其中包括滇池金线鲃、抚仙金线鲃、鱼康鱼良白鱼、大头鲤、软鳍新光唇鱼等名贵鱼种。
3 水生生物多样性调查与监测
内容包括湿地生物的考察与编目；自然保护区生物多样性的考察与保护；重大环境工程对生物多样性的影响评价等。重点对云南高原湖泊和江河水生生物（包括浮游动物、底栖动物、鱼类、两栖类、爬行类、鸟类、哺乳类）的种类、数量、分布进行考察和监测；制定适合于高原湿地鱼类长期监测的监测指标及相关技术标准规范，试验和规范一些新的“无损伤”监测方法。
4 湿地恢复研究
采用人工干预下的自然恢复方式，在滇池南岸和西岸成功恢复了两片湖滨带湿地，湿地恢复全部采用土著种，并形成了“花-鱼-蚌”的立体恢复模式。2008年10月10日，Science杂志以《From Remarkable Rescue To Restoration of Lost Habitat》为题作了专门报道，给予了充分肯定。
主要研究内容和成果如下：
1） 抚仙湖鱼类生物学特性的形成和进化。以种群生态学为主要手段，并结合湖泊环境的演变历史，首次将分支系统学(Cladistics)的理论和分析方法来探讨抚仙湖23种土著鱼类生物学特性的形成及其对湖泊环境的适应；得出了一系列创新性的结论；为深入认识该湖鱼类区系的演化、物种多样性的维持机制以及探讨引进鱼类对土著鱼类的影响打下了坚实的基础。
2）以内部骨骼特征为主，结合外部形态特征和地理分布，结合DNA序列分析，探讨了白鱼属(Anabarilius)、倒刺鲃属(Spinibarbus)、角鱼属(Epalzeorhynchos)、鲌亚科（Culterinae）、野鲮亚科（Labeoninae）、裂腹鱼属（Schizothorax）、纹胸鮡属（Glyptothorax）、墨头鱼属（Garra）、高原鳅属（Triplophysa）、副鳅属（Homatula）等类群的系统发育与区域地理演变历史之间的关系。研究结果表明，金沙江和南盘江两大水系的分流是导致白鱼属鱼类一级姐妹群之间以及倒刺鲃属二级姐妹群之间产生谱系分化的关键地理历史事件。这些研究紧跟国际分支系统学理论的前沿，对我国鱼类系统学研究的发展起到了积极的推动作用。
3） 鱼类分类的研究。先后发表鱼类新属2属，即原条鳅属(Protonemacheilus)和原花鳅属(Protocobitis)；发表新种40余种；这些研究结果丰富了人们对中国西南地区鱼类物种多样性的认识。
4）物种分化的研究。先后研究了若干种高原鳅(Triplophysa)、二种云南鳅(Yunnanilus)物种分化以及小鲤(Cyprinus micristius)、长身鱊(Acheilognathus elongatus)、红尾副鳅(Paracobitis variegatus)的亚种分化及其对区域地理环境的适应。

自1986年参加工作以来，紧紧围绕本专业的主攻方向和专业特长，对云南及其邻近地区鱼类的系统分类、进化和种群生态学进行了广泛深入的研究；先后主编专著1部，合编专著5部，在国内、外学报上发表论文80余篇；获得云南省自然科学二等奖2项。
先后获得1997年度云南省自然科学奖（二等奖），排名第一，获奖人和项目名称如下：杨君兴、陈银瑞，抚仙湖鱼类的生物学和资源利用。获得1999年度云南省自然科学奖（二等奖），排名第二，西南喀斯特地区洞穴鱼类的研究。
